定义
EcoTyper 是从 single-cell 与 bulk transcriptomic data 中恢复 cell states,并进一步识别这些状态如何共同组成 multicellular ecotypes 的计算框架。这里的 ecotype 不是单一 cell type,而是一组在样本间反复共同出现、可能具有共同临床意义的 cell states。
为什么重要
Single-cell RNA-seq 能以较高分辨率发现 cell states,但队列通常较小;bulk RNA-seq 队列更大、临床随访更丰富,却混合了多种细胞。EcoTyper 的价值在于把 single-cell 中定义的状态投射到 bulk cohorts,使 cell-state composition 可以和生存、治疗反应或组织类型关联。
工作原理
框架先在各 major cell lineage 内寻找可复现的 transcriptional states,再估计每个样本中这些 states 的 abundance。随后根据跨样本的共同出现模式,把来自不同 lineages 的 states 组合成 ecotypes。解读时应区分三个层级:cell type、cell state 与由多个 states 构成的 ecotype。
能得到什么
- major cell types 内部的 cell states;
- 跨细胞类型共同出现的 state communities;
- tumour 或 carcinoma ecotypes;
- ecotype abundance 与 clinical outcomes 的关联。
主要局限
EcoTyper 的结果依赖 reference states、expression matrix 质量与 deconvolution assumptions。共同出现不等于细胞直接相互作用,也不证明因果关系。原始框架不直接使用 tissue coordinates,因此能推断 states 在同一样本中共现,却不能证明它们在 tumour core、margin 或 stroma 中空间共定位。
